The main shapes are determined in T1 and T2. The main variation making it 3D is the Bubble, and the other variations can be experimented with to create new and interesting shapes. You may also want to try Sinusoidal, Squarical, Polar, Hyperbolic, Diamond, and the other interesting shape and pattern variations to see what they do.
Be sure to adjust the pitch and yaw as you work to best present the shapes in the fractal.
T3 through T13 determine the rotational, and shouldn't be messed with.
T14 determines some of the incidental lines, and you should experiment with the placement of this transform.

What I did was use the "make script from parameters" tool in the most recent version of Apo, then go through and edit a bunch of things to be more random within the value ranges I knew would work well. I understand it's not the prettiest script ever, but it is functional.
